My villain has basically won because she refuses to do anything at all that would make anyone possibly suspect her above, say, every other person in the world. Not only that, she is not actually evil. She just happens to be the closest thing to the villain that is in the story.

I've basically gotten all the plot out of one plot device that's possible.

And I'm not even to 15000 yet.

So... I guess I need a conflict.

What sort of conflict can you put in a story where, as far as I can tell, no one is evil, there is no forbidden romance, and your characters are all somehow normal, despite being slightly superhuman?

Drop a safe on someone's head.
Hit the place with an earthquake/tornado/tidal wave.
Aliens invade.
Dead body is found in Candlestick Memorial Library by Colonel Mustard.

Or a war.

Or you can always rely on the old favorite "...and then she woke up."
